Then I know how to generate and compile with a batch file or command, but how do I get the schema from my modified database?

The command line refresher will be released shortly after 1.0.2004.2 final is released (currently in beta).

Though keep in mind that the command line refresher will require a valid license, so if you're distributing your application to a 3rd party, that 3rd party has to have a license to be able to refresh the project.
