At the moment I'm generating code for SSCE 3.5 by [manually creating the equivalent database schema in Sql Server 2005 and having the LLBLGen Pro project mapped to it. I was wondering if there is a more efficient way to do this?

No, unfortunatly. That's because SQL Server CE doesn't support meta-data retrieval.
