Is there a way to group certain entities in folders and maybe have those entities in their own respective namespace? For example MyData.EntityClasses.Financial that would have all the financial entities or MyData.EntityClasses.Web for all the website related tables. When you have over 100 entities it can be a challenge to keep things organized.

P.S. using the Adapter template and the latest version of LLBL with C# 3.5

This is planned for v3 where you can group entities in groups and use these as namespace/folder separations. At the moment it's not possible to do so.
